State the nature of your problem:
First I did a crappy job at an upgrade from 6.0.1.12 (forgot to disable custom theme hence admin panel was no longer accessible and tons of error messages).

Since I wanted to continue I decided to do a clean install hoping that the data in the dbase would not be erased and I could get all content back once I would recreate stuff like my news categories and such.

After new install, everything seems to work except for 1 thing: I cannot access admin panel. Clicking the link gives "Page not Found". I tried reuploading index.php in /administration but this didn't resolve the issue.

Any suggestions? As soon as I can access admin again I'll be able to continue. If I've lost all my old data then so be it.

Now you said you already tried uploading your /administration folder again, im wondering if you configured correctly during setup.

when using login.php I get to see the same panel as on the right side. Things like "edit profile" and "Private Messages" work but the "admin panel" link still doesn't.

Did you MOD anything in the .administration folder ?? If yes, if you ran a backup after the MOD was installed, then the Restore will give you errors since the new files dont have that MOD

I only had a special theme installed but no mods

I did the rollback to v6 and I got the same error. Now trying to see if upgrading again to v7 will fix it.

Ok!! I think thats the problem... Since that theme is may be not ver7 compatible. I think you might be able to go into the Backup and change the Theme Name to one that Ver7 has.

rolled back to v6 (the theme has been deleted so default is used). There I had the same problem with admin panel suddenly.

Then upgraded again to v7. Still same issue.

At the moment I don't see any solution except maybe *delete all* and start back from scratch

Ya, thats one way to go, but im sure its not the only solution. Honestly i believe this is a very small problem that needs to be found : /

Please check on the server if the adminstration folder actually has an index.php file...

An emtpy config.php in the adminstration folder was to blame. That caused a redirect to setup.php...
