Google Ads not showing on custom pages

I have read the threads about Google ads and I have them working fine in side panels on the downloads and forum pages but for some reason they just won't show up on the custom pages I have like the home page. The space is there as if it should be but there's nothing. I have them set to show on all pages also and they aren't excluded on the pages themselves. Other panels seem to work but not the ads. I am running version 9 with the bootstrap theme.

If I may ask, how would I turn of PHP for just a section? Or has anyone gotten this to work in some way? I believe the google ads code is pretty much the same for most. I did find that on the pages where it works the URL for the ads looks like this
<script async src="//pagead2.googlesyndication.com/pagead/js/adsbygoogle.js">

But on the custom pages it looks like this
<script async src="../..//pagead2.googlesyndication.com/pagead/js/adsbygoogle.js">

There are no ad code in this page, does the ads stop working in the panels when you open a custom page?

Yes, that is exactly what is happening. I have a right side and a bottom panel which show ads on all other pages but are just blank on the custom pages.
